UNDERSTANDING HYDRO ECONOMICS:
When you click on a hydro to see your progress toward building it, it shows you how many products you currently have IN YOUR STASH, NOT any actual building progress. "Using" products in your gift box moves them to your stash, so doing that will increase your stash. Here's the part that most people miss... If you SELL any of the products from your stash, or use them to build something else, they are removed from your stash. So, when you click your hydro again, the products are gone. You're not being ripped off. Building a hydro actually removes products from your stash (you're essentially paying with products to build your hydro.)
It looks strange though. If you put 2 idential hydros on your farm, and it LOOKS like you have progress on both of them. However, you're only seeing what you have in your stash toward building whichever one you've just clicked on.
If you're REALLY BAKED, it can get really confusing. Here's the simplified version. You're at the 7/11 to score some munchies. You pick up a bag of Dorritos and ask the dude behind the counter "How much?" You empty your pockets on the counter. You don't have enough, so you put the Dorritos back. You grab a Slim Jim and say "How much?" You look at your money on the counter (it's the same amount that was there before) and you have enough to buy the Slim Jim. You buy it, and the dude takes most of your money. You eat it, but you want another one. You look at your remaining money on the counter, but now you no longer have enough to buy one. It's the same way with hydros. Each time you click on one, it's showing you how much stuff you need to build it, and how much you have in your stash. When you build it, or spend it on something else, the stuff is gone. MOOCH STUFF HERE!
NEW: UPGRADE CHANGE:
There is a new upgrade symbol on the lower left of upgradable items. You need to click that to do upgrades. (NOTE: The upgrade button can be hidden by trees if you put it on the bottom of your farm. Also, if you see it, but can't click it, try zooming in.)
HYDROPONICS addresses the land issue that so many players have been screaming about. You get your last land upgrade at level 49. Then, regular Hydroponic structures start unlocking for purchase at level 73. Limited time hydro structures are available to much lower levels. They can be found in the store under the structures tab.

Earn the Damaged Airship from a Superhero quest (through 6/17/13 only!) Upgrade it and it becomes a Shielded Airship. It occupies 20 spaces.
It's a multi-level hydro. Your level in the game determines how much you can upgrade it. Only the first upgrade requires any helpers!
TIP: Hold off until the end of the theme before starting to upgrade your Airship Hydro. You'll need the Radiation for other quests. You can earn more with the Gamja Ray Guns for the Airship later.
NOTE: Level 1 requirements have been corrected. I believe this is the only change.

NOTE: It was incorrectly posted on 4/27 that level 15 capacity was 1,000. Based on screenshots of the upgrade popups, level 15 capacity is actually 800. This is the highest level of this hydro. My apologies for the confusion.

Earn the Hydro Hole from a quest or get it as one of the 4 possible drops from a Mystery Bunny Egg (available through 4/5/13 only!)
Tip: Get the chocolate eggs from the Choco-Egg (Green) Bunny contraption and the shovels from the Blacksmith Bunny shovel contraption.
Tip: The new Hydro Hole is a good opportunity to get a number of different size hydros so you can grow just the number of plants you need for doing quests. (I use my van frequently for quests especially with guano, so I don't grow more than I need to. The initial hydro hole offers the same 10 plants, on 4 spaces instead of 6.) If you get a number of the holes from quests or bunny eggs, you can build each one to a different level, so you've got a 10, 15, 20, 25, 30, 35 and 50 depending on your level.

ZOMBIE PROOF RV HYDRO: Limited Time: October 19 - November 9, 2012: Unlocks at level ??. This is a "multi-upgrade" hydro. It has 6 upgrade levels with a max of 150 plots on just 9 spaces. While upgrading, it cannot be stored. Between upgrades, it can. You do not need to do all the upgrades at once. Once you complete an upgrade, you get a working hydro which grows the number of plants as listed below! You can then use it, store it, or continue upgrading to a higher level. The hydro is disabled until the upgrade is complete. (You will lose plants if you choose to upgrade while something is growing in the hydro.)
We see a new product needed for the upgrades. The Corrugated Sheet Metal is on the gift page now.
The Halloween quest, Iron Doob, pays a Hydro RV Fixer Upper. It needs only the level 6 upgrade listed below to become a level 6 Zombie Proof RV Hydro.

WEEDFALIA HYDRO: Limited Time: October 4 - 8, 2012: Unlocks at level 50. The game's first "multi-upgrade" hydro. It has 6 upgrade levels with a max of 150 plots on just 12 spaces. (This does not provide protection at any level.) While upgrading, it cannot be stored. Between upgrades, it can. You do not need to do all the upgrades at once. NOTES: If you bought this during the Xmas 2012 offering in the store, I believe you can't start upgrading it until you reach level 50. It previously was only available to players level 50+. I guess they lowered that limit for the sale, but didn't lower the upgrade requirements. There's no word on how long the upgrade to level 7 will last.

Hydro Cabin: Limited Time: August 24 - September 7, 2012: Grow 86 plants on just 12 tiles (7.17 seeds/space). Unlocks at level 30. Available in the store or from a NORTHWEST QUEST. Getting your hydroponics structure ready to grow: When you get a hydroponic structure (the "shack" is shown here), it's not yet ready to use. Before you can use it, you need to collect products from your neighbors to upgrade (complete) it. You can buy them and they'll immediately show up on your upgrade page. Or, you can mooch products, just like you post a mooch for gifts. When your friends send them, they appear in the message center like other gifts. Accept them and they appear in your gift box. From your gift box, you then use them to apply them toward your upgrade.
Note: When you use a part from your gifts or purchase a part with pot bucks, you'll find it in your stash ready for the upgrade. When you have all your products to be used for the upgrade, they'll all be there in your stash. Then you click on the shack, and then click on UPGRADE and the shack will upgrade, taking all the products from your stash. DO NOT SELL THEM! (See the ECONOMICS OF HYDROPONICS at the top of the page for a more indepth explanation.)
NOTE: The pictures here show upgrading the shack. Other hydro structures have different requirements (see top of this page for details).
After you get the parts, your shed will look like this. It's still not ready to use though. You need to get some workers. Again, you can just buy them, or you can invite your friends.

Growing in your hydro: Go to the store and click on what you'd like to plant. Then, instead of clicking a plot on your farm, click on your hydro structure. It will give you the details and you can accept or decline. You'll be charged the coins (or pot bucks or Facebook credits for certain seeds) plus 25 puff puff points (just like with the 4x planting tool.)
There you have it. You just planted 25 plants with just a few clicks!
You can either wait for the plants to grow, or you can click guano and then click the shack to grow them instantly.
When it's ready to harvest, the shack will look like this. Just click to harvest. (Note: You do not use any puff puff points when harvesting hydroponics.)
Miscellaneous Notes:
Purchased seeds only: Hydro structures only work with purchased seeds. The developers have long said that they will never allow gift seeds to be planted in hydros. This would make seasonal quests too easy (so they'd have to find other ways to make them harder). Also, many players would never need to buy seeds again. And they do need people to buy things.
Hydro CAN be stored: Fully upgraded hydroponic structures that are not in use can now be stored (effective August 15). Structures in the process of being upgraded cannot! For more info on storage, CLICK HERE.
Upgrade: The term 'upgrade' is confusing. When we upgrade storage, it increases capacity. That's not the case here. The only way to increase capacity is to buy more or a higher capacity hydro structure (when they're available.)
Doing the upgrades (parts and helpers) is a one-time requirement. Once you do this and get your hydro up and running, you will not need to do it again.
Upgrading multiple hydros: If you are upgrading multiple hydros at once, it will APPEAR that your parts are counting toward all hydros. HOWEVER, once you upgrade one, the others will go back to zero, so you will indeed need parts for each. (See the ECONOMICS OF HYDROPONICS at the top of the page for a more indepth explanation.)
Protection: Planting crops in hydroponic structures reduces your protection just as you'd expect it to. With the shack, you're planting 25 plants, so it will reduce your protection by 25 times the per-plant protection. If your protection is below zero, you can get busted. And watch out! If you get busted, the ranger takes EVERYTHING!
Mystery, Jackpot, and Hashmix Seeds: If you use it to plant Mystery, Jackpot, or Hashmix Seeds, you will get all of the same plant. You could get all acapulco gold. You could get all bacon. You could get all ditchweed. It's a gamble, but it could pay off. Just use with caution.
I planted 100 jackpot seeds in a hydro shack for 100 facebook credits ($10) and got 50 Panama, 25 Candy Hearts and 25 Cheezos for a total of 150 pot bucks earned (and great award progress)!
